The Stallions endured 85 minutes of pressing and attacking which eventually paid through FC Lorient striker Allain Traore.
In the other result played on Saturday in this group, Cranes defeated Botswana in Francistown 2-1 to hit the ten-point gap perching on the number one position at least for a day.
Victory means both Uganda and Burkina Faso have accumulated ten points but the West Africans enjoy a better head to head advantage after they picked four points from the Cranes in March.
The two however, have independent chances of qualification if they win their last games on September 3rd 2016.

Burkina Faso need a win of any kind against Botswana to seal the top spot and qualify automatically while Uganda can go in one of the two berths set aside for the best losers if they play to perfection against Comoros at the Mandela national stadium in Kampala.
A total of thirteen teams that top their groups will qualify for the prestigious continental showpiece as well as the best placed runners up. They will join Gabon the hosts to make 16 teams.
